All newborns appear cross eyed or as though they have a bit of a squint till they are about 3 to 4 months of age. Regarding the size,there is always a bit of facial asymmetry which is why you feel the difference in size of his pupil. As far as the yellow bump is concerned, it will go away with time. Can you give me more details about the bump. What is it exactly? Allergy, infection? Could it be Pinguecula as it looks very similar to it? Is there some eye drop to help with it, as I think the child is not comfortable with it? How long will it take for it to disappear? Shall I expect an increase / decrease in its size? Will it effect his vision development?

The squint, difference in pupil size - both are not related to the other issues you have mentioned. You need to just wait for the child to grow up. In almost all children these will normalise as they grow up. Most important thing is to see whether the squint is permanent or the child is just crossing the eyes (intermittently) .
If the baby with a constant fixed squint, or with an intermittent squint that is worsening from 2 months you should get an Opthalmology consultation.
It is really difficult to comment on the red eye and the yellow bubble without actually examining the eye. But in general early eye sings like this are often benign can be just left alone. If you could forward a picture of the eye , I might be able to give a better opinion. Yes Pingecula is a possibility,

Thanks again. Why would my son have a cyst while he is only 2 months old? Shall I use water to clean it regularly? Shall I use an eye drop? How long will it take for it to disappear? This cyst should not affect the size of the pupil or the vision under normal circumstances. The cause is not exactly known, for why these kind of cysts occurs (it could follow trauma and infections in some case. But there could be cysts without any obvious reasons. At this point you can just observer the cyst. If there is no resolution in 4 weeks you should consult your Opthalmologist. Meanwhile if there is any redness, discharge, increase in size of the cyst you can visit your Doctor. No eye drops are necessary. You can clean the eyes with clean water. But do no over do it. This also is not really necessary,as the tears will take care of it.
