1. Regarding the urine test - presence of epithelial cells in the urine specimen generally indicates that the specimen was contaminated by skin cells while collecting. Please do not worry,as it is of no significance, unless she is having symptoms such as burning micturition, pain in the renal area ( flank pain ) , blood in the urine, painful urination etc.
2. Normally, to support the growing pregnancy, a structure called corpus luteum develops in the ovary. It might rupture sometimes, leading to haemorrhage ( bleeding ) within the ovary. Most of the times this will resolve on its own as time goes by, and your wife will experience mild discomfort in the abdomen due to this. If the cyst enlarges, or the blood collection fails to resolve on its own, only then further intervention is required. It would be helpful if you could upload the ultrasound report, so that I can go through it and guide you in a better way, since various details of the cyst such as size etc also will impact the future prognosis.
All in all, the 2 problems you mentioned are harmless, and no action is required right now.
Make sure that she drinks a lot of fluids ( atleast 4 - 5 litres per day ) to prevent urinary tract infections, which are common in pregnancy.
